When someone commented on your reply, you can't reply to their comments in a way that notifies them just like how you get notified from an user replying to your thread. This keep the spamming of reply at a lower rate while having a conversation to a user's reply relating to the thread.

I notices that there is no reply button to a comment, but there is one for Reply to a "reply(the replying to the thread)" if you understand what I mean

Yup. So if you want to nudge them in terms of notifications, you need to use the "@username" function.
